Once an upgrade has been purchased it can be applied to any weapon, tool, or armor using an button, which will show a preview of the item at its next upgrade level if the player has sufficient materials.

The upgrade cost depends on the slot of the item level upgrade - check here, and the current level of the item as well as the level of the weapon, which is more than gloves or bracers for example. Each upgrade cost 15 Flightstones plus a specific number of crests. Certain upgrades provide discounts on Flightstones.
